Since 1982, migratory river lampreys have been captured on the Bresle basin, first as a bycatch from salmonid trapping, then to observe migration phenology and quantify their abundance. 15 km from the river estuary a trapping system controls adult river lampreys migration for a period of 6 months per year (3-6 months per year historically). On the occasion of the capture, biometric characteristics are taken to characterize the population in order to feed this data set.

A survey started in 2018 is conducted every year in early autumn (early September) to quantify the abundance of juvenile trout in the Bresle. The electric fishing protocol VIGITUITE® is used. It targets trout young of the year (0+ parr), but older fish (juvenile ≥1+) are also caught and included in this dataset. The data consist of abundance indices and biological traits measured on the fish sampled: sex, length, weight and age. The latter is ascertained from scale samples taken from the fish which size does not allow to determine their age unambiguously. The survey is carried out under the Research Observatory on Diadromes Fishes in Coastal Streamss (ERO DiaPFC) program. The data are stored in the database of the ERO. They are used to develop predictive models and tools for providing scientific advice to improve the management of this heritage species.

French chondrichthyans distribution dataset in North-Eastern Atlantic and Western Mediterranean waters (2003-2021) - Version 1.10

This dataset compiles and standardises chondrichthyan occurrence data collected between 2003 and 2021 for species known to occur regularly or occasionally in metropolitan French waters. Given the high mobility of these species, records from adjacent areas of the North-East Atlantic and the Western Mediterranean Sea are also included.The dataset integrates both presence-absence data derived from structured sampling events (e.g., fishing operations, survey transects) and presence-only occurrence records from opportunistic observations. Data originate from three complementary sources: fisheries-dependent data (i.e., the French professional fisheries observer program), scientific surveys (i.e., bottom trawl and acoustic trawl surveys, deep-sea canyon exploration cruises, aerial and vessel-based observation surveys), and citizen initiatives.All records were harmonised and subjected to reliability assessments based on taxonomic verification and consistency with known species distributions, depth ranges, and biological traits (i.e., individual lengths). Expert review by French taxonomic specialists was also applied for selected species. This dataset underpinned the production of the 'Atlas des chondrichthyens de France métropolitaine' (Bisch et al., 2024). The full methodological framework and quality control procedures are described in detail in an associated data paper currently in preparation (Bisch et al., forthcoming).

The database was developed as part of an Environmental and Social Impact Assessment (ESIA) conducted in accordance with IFC Performance Standards for a solar power plant project implemented on two distinct sites in Senegal. The project is led by SENELEC and supported by the French Development Agency (AFD). The database compiles avifaunal survey data, including the date and location of each observation, the species identified along with its taxonomic information, the observation method used, and a description of the surrounding environment. Species identification was carried out by a local ornithologist and underwent a quality‑control process to ensure accuracy.

This dataset, collected since 2021 as part of a research project led by CEFE and IMBE, documents the presence of the red squirrel and other small mammals across several study areas, including the Montpellier metropolitan region (France). The project aims to investigate the effects of landscape fragmentation on population connectivity. The objective is to better understand the spatial distribution of individuals and their ability to move between habitat fragments in urban and peri-urban environments. Sampling was conducted using a network of hair traps installed across landscapes exhibiting varying degrees of fragmentation. These devices enable mammal detection through hair collection, which is then used for species identification and individual genotyping. The dataset includes occurrence data of red squirrels and other small mammals by trap and sampling site, derived from hair sampling. Mangroves are natural and dynamic forest ecosystems that grow in tropical intertidal zone. In French Guiana, occurrences of mosquitoes (Diptera: Culicidae) in these habitats remain largely understudied. This dataset has been designed to document standardized sampling events with the relative abundance of species recorded across a variety of coastal and estuarine mangrove habitats. It compiles 21,765 mosquito occurrence records from 334 sampling events conducted between October 2023 and July 2025, and is open to updates and additional data. Its aim is to improve knowledge of mosquito species spatio-temporal distribution and assemblage composition in these coastal ecosystems.

The objective is to provide standardized occurrence and abundance information for several taxonomic groups sampled at the same locations and dates, enabling comparative analyses of biodiversity patterns across sites and sampling methods. Ant data consist of site-level occurrence and abundance records derived from attractant baits. Earthworm and fungal data are based on eDNA detections from environmental samples; values represent detection-based abundance proxies and are provided as standardized records for biodiversity reporting. This dataset supports a research study on the recolonisation of Mediterranean rivers by the European otter (Lutra lutra), a protected species and a recognized bioindicator of freshwater ecosystem quality. The study aims to better understand the dynamics of otter re-establishment in a highly anthropogenic environment. The dataset compiles non-invasive monitoring data collected along the Lez River and its tributaries (southern France). It integrates multiple complementary survey methods to document species presence and activity. Presence signs: Field surveys of otter spraints collected along riverbanks and waterways. Camera trapping: Video recordings and detections documenting otter activity as well as other sympatric wildlife species. Environmental DNA (eDNA): Molecular detection of otter and other vertebrate species from aquatic samples collected at study sites. Genetic analyses were performed on spraint samples (individual identification, population origin, and diet characterization). However, these genetic results are not included in the present dataset.

This dataset, collected in 2021 as part of the BISES project (BIodiversity of Urban Soils and Sustainable CitiES), documents soil biodiversity and soil characteristics along an urbanization gradient. The aim of the project is to better understand the structure and functioning of soil communities in urban, peri-urban and rural environments, and their relationships with local environmental conditions. Sampling was conducted across a network of sites representative of different urban land uses, including green spaces, roadsides, community gardens, wastelands and peri-urban agricultural areas. Standardized protocols were used to collect multiple biological compartments of soil biodiversity: Collembola: sampled through soil coring and extraction, identified at species or genus level. Ants: collected using Barber pitfall traps and identified to species level. Other soil mesofauna: arthropods captured in the same trapping devices and grouped into higher taxonomic categories. Nematodes: extracted from soil samples and identified at family or genus level. Additional microbiological indicators and physico-chemical soil parameters were measured on the same samples but are not included in this dataset. This dataset contributes to understanding how urbanization influences soil biodiversity and ecosystem functioning.

This dataset was collected in 2024 and 2025 as part of Clara Zimmermann PhD project and documents the diversity and community structure of ground-dwelling arthropods in Mediterranean vineyard plots. The objective is to assess how alternative viticultural practices, landscape context, and local conditions influence soil and ground fauna biodiversity in agricultural systems. Sampling was carried out across a network of vineyard parcels representing contrasted management practices and environmental contexts. Harmonized protocols were used to collect multiple taxonomic groups using standardized trapping and soil sampling methods. The dataset includes: - Spiders (Araneae): adult individuals identified to species; - Ground beetles (Carabidae): counts of individuals per sampling point; - Ants (Formicidae): occurrences and abundance from pitfall traps; - Springtails (Collembola): abundance/density derived from extractions on soil cores. The objective of the study is to better understand how the intensity and residence time of invasion by this invasive alien species influence soil biodiversity and associated ecological processes in urban environments. Sampling was carried out across a network of urban sites presenting different levels of invasion by Ailanthus altissima. Harmonized field protocols were implemented to collect soil mesofauna and to characterize the vegetation associated with each sampling site. Flora and fauna study prepared by Coproyma for Imerys. The study aims to provide the results of fauna and flora inventories inside and/or around Imerys mining sites in the province of Albacete (Spain). Fieldwork for the inventory was conducted over a four-month period from February 2025 through June 2025. Birds were surveyed through extensive vehicle surveys and linear walking transects, intensive observations from selected vantage points and nocturnal raptors were specifically sampled using the NOCTUA methodology with playback. Bat sampling involved a bibliographic review, study of potential shelters and bat activity monitoring using passive ultrasound recorders. Terrestrial Mammals were surveyed by studying tracks and signs, complementary to the bird walking transects. Herpetofauna (Reptiles and Amphibians) sampling included a bibliographic review and active searching for refuges and trap areas. Flora and Vegetation, were studied in spring using 2x2m quadrants at 8 specific points to determine coverage.

This dataset contains fish occurrences in Mediterranean ports from an eDNA citizen science study using specially-designed citizen science eDNA kits as part of the EMFF-funded project QUAMPO (Grant agreement number: PFEA800219DM0940001) on port water quality. In total, 452 occurrences were recorded, in 4 ports of Haute-Corse (France): port of Calvi, port of L'Île-Rousse, port of Saint-Florent and at the marine station STARESO in Calvi. Citizen (pupils in 5th grade at 2 local schools) took part in the June sampling in the port of L'Île-Rousse. Among these occurrences, 422 were identified at the species-level and 30 at the genus-level. These fish inventory represented 63 species and 9 genuses. Originally, one sampling occasion for each port was foreseen in June 2022. However, we added a second sampling occasion in October 2022 to describe fish communities in ports after the storm that hit Corsica on August, 18 2022. This project is the first project using eDNA and citizen science in ports to study fish biodiversity. (2024-01-29)

The Occitanie Regional Herbarium was compiled over the years, from the first quarter of the 19th century to the end of the 20th century. It includes an almost exhaustive panel of phanerogams from these eight departments: often several parts of the same species, from different localities, but also collected at different dates. The collectors numbered in the dozens: professors, of course, but also students, established botanists, and amateurs, both known and unknown. It contains approximately 70,000 plates divided into 453 binders from 1820 to 2000. The inventory of this immense herbarium is still on going. L’Herbier Régional d’Occitanie a été constitué au fil des années depuis le premier quart du XIXe siècle, jusqu’à la fin du XXe siècle. Il comprend un panel presque exhaustif des phanérogames de ces 8 départements : souvent plusieurs parties d'une même espèce, dans des localités différentes, mais aussicollectés à différentes dates. Les collecteurs se comptent par dizaines : professeurs bien sûr, mais aussi étudiants, botanistes confirmés ou amateurs connus ou inconnus. Il contient environ 70000 planches réparties en 453 classeurs de 1820 à 2000. L'inventaire de cet immense herbier est toujours en cours.

The study was conducted at two coastal sites located on the eastern shore of Île de la Possession, in the Crozet Islands (southern Indian Ocean): Baie du Marin and Crique du Sphinx. Fieldwork took place in November 2021 during the HA04-Crozet-2021 campaign from the R/V Marion Dufresne II, under the supervision of the French Southern and Antarctic Territories (TAAF). Sampling was performed by SCUBA diving along depth gradients ranging from 6 to 20 m, using 25×25 cm quadrats. Benthic organisms were collected by hand or scraped from hard substrates. Taxonomic identification was carried out by taxonomists and complemented by molecular analyses to confirm species-level assignments.

Botanical study prepared by Dr. Valter Di Cecco for Performance Minerals Emea, Imerys Minerali Spa. The study aims to provide an analysis of the environmental characteristics, with a focus on flora and vegetation inside and/or around Imerys sites in l'Aquila. The study employed a floristic-vegetational approach, using the updated checklist of Italian vascular flora (Bartolucci et al., 2018) and other relevant publications. Field surveys were conducted between May and September 2023 to identify and map plant populations, assess phytocenoses, and record the presence of species. The study included 15 phytosociological surveys and additional floristic surveys, totaling 18 surveys, to create a comprehensive floristic checklist. Survey data included location, altitude, exposure, slope, total and layer-specific vegetation cover, and a list of species with their Braun-Blanquet abundance index. The surveys covered various vegetation types such as garrigues, shrublands, arid pastures, scree, ruderal meadows, and escarpments.

Pachnoda Consulting CC was requested by BECS Environmental (Pty) Ltd to provide an ecological evaluation inside and/or around Imerys sites in Limpopo Province. The phytosociological and faunal attributes of the study site were investigated during 23 - 27 February 2015. For flora : Data collection was primarily plot-based and consisted of 32 vegetation samples ; the plot size was standardised at approximately 100 m2 ; the species composition, as well as the mean percentage cover of each species per sampling plot was measured ; in addition, ad hoc transect walks were conducted. Mammals were identified by visual sightings during ad hoc transect walks, also identified by means of spoor, droppings, roosting sites or likely habitat types; also augmented by a four-day (five-night) trapping session (20 small mammal traps ‘Sherman Trap’ baited), plus remote infrared wildlife (trail) cameras (baited camera traps) and ad hoc nocturnal. Birds were identified by means of random transect walks, 33 point counts (randomly chosen and were approximately 200 m apart, counts lasted 10 min per point) and by means of their calls and other signs such as nests, discarded egg shells and feathers. Lepidoptera, Scorpions & Odonata were surveyed by means of a standard handnet, close-focussing binoculars, hand searching (e.g. lifting rocks) and nocturnal surveys using an ultra-violet torch. Herpetofauna : possible burrows, or likely reptile habitat were inspected for any inhabitant; amphibians were also identified by their vocalisations, but the herpetofaunal assessment focussed largely on a desktop review.

This dataset presents the results of mosquito sampling conducted in Montpellier, France, from April to October 2023. Sampling was carried out by the University of Montpellier (UM) and the Institut de Recherche pour le Développement (IRD) under the V2MOC project (Végétalisation des villes et risque vectoriel en Occitanie (https://rivoc.edu.umontpellier.fr/files/2024/05/V%C2%B2MOC-site-web.pdf)). Data were collected using BG Pro© traps equipped with a lure attractant and a daily CO₂ source. Traps were deployed in two urban parks (the Botanical Garden and Parc de l'Aiguelongue), three residential neighborhoods (Aiguerelles, Lemasson, and Soulas), and four sites in the city center. Sampling occurred on two consecutive days each month from April to October 2023, with each sampling session lasting 48 hours. Detailed sampling methods are provided in the "Sampling Methods" section of the metadata.

Additionally, we provide three types of information to enrich this dataset: For all mosquitoes: species identification, abundance by sex, available in the Occurrence extension. For all female mosquitoes: engorgement status, and for female Aedes albopictus, physiological status, available in the Extended Measurements or Facts extension. For all sampling events: a set of environmental data (meteorological, land cover, and microclimatic), collected in the field or sourced from open-access databases, available in the Measurement or Facts extension. The presence of "0" does not indicate the absence of a species; it simply means that the species was not captured during this sampling collection.

Purchase: December 1, 1841 Nicolas Charles Seringe is a French botanist, born December 3, 1776 in Longjumeau and died September 29, 1858 in Lyon 3éme. Studies medicine, incorporated into the army in 1796 as a military surgeon, retired to Bern in 1813. Specialized in botany, taught it, and from 1820 to 1830, he was curator of the De Candolle herbarium and deputy director from the Geneva Botanical Garden. In 1830, he became director of the Jardin des Plantes in Lyon and taught, from 1834, at the science faculty of that city.

GAUSSEN était un spécialiste de ce groupe botanique, les plantes viennent du monde entier et quasiment toutes les espèces de conifères y sont présentes (env. 700 taxons) ; On y compte pas loin de 80 Types. C’est encore aujourd’hui une référence au niveau mondial, il est régulièrement consulté par les spécialistes des Gymnospermes.

This herbarium is made up of 160 vouchers of flowering plants exclusively by the author, they are divided into eight fascicles. The Catalog of collections indicates that the Faculty of Toulouse acquired on december 1, 1841 the 10 fascicles that then included this “Pyrenean Flora”, two of them have therefore disappeared. Historical Nérée Boubée, geologist and dealer in “natural history objects” in Paris, asked Pierre Duchartre to take care of the botanical part. These exsiccatas were published under the title “Pyrenean Flora” in 1836. Of the 12 fascicles initially announced, 10 appeared. Pierre Duchartre created this Herbarium during his years of apprenticeship : a student Herbarium in a way Cet herbier est composé de 160 planches de plantes à fleurs collectées exclusivement par l’auteur, elles sont réparties en huit fascicules. Le Catalogue des collections, indique que la Faculté des sciences a fait l’acquisition le 1er décembre 1841 des 10 fascicules que compte alors cette « Flore pyrénéenne », deux d’entre eux ont donc disparu. Historique Nérée Boubée, géologue et…commerçant en « objets d’histoire naturelle », a demandé à Pierre Duchartre de se charger de la partie botanique. Ces exsicaatas, sont publiées sous le titre « Flore pyrénéenne » en 1836. Des 12 fascicules initialement annoncés, 10 ont paru. Pierre Duchartre a constitué cet Herbier pendant ses années d’apprentissage : un Herbier d’étudiant en quelque sorte.

A spatial survey across Mauritius was conducted using black light suction traps (OVI traps) from 10 to 19 April 2023. Nineteen farms were selected to cover a diversity of hosts and environments. The traps were operational from dusk to dawn, with a single night capture per site. This work updated the faunistic inventory of the genus Culicoides of veterinary interest in Mauritius and established a list of 4 Afrotropical species known to be vectors and distributed on the island. The abundance of Culicoides was relatively low as compared to mainland Africa, but in the range of other islands in the south-west Indian ocean region.

Environmental Assessment of marine areas in Yemen, coral biodiversity and monitoring - 2005-2009 - TotalEnergies Yemen LNG - Version 1.3

In 2005, Yemen LNG Company launched the construction of a large gas liquefaction plant and port facilities in Balhaf located in the South of Yemen, approximately 200 km west of Mukalla and 400 km east of Aden. Data on Balhaf are the final findings of the 4 years coral monitoring program conducted at Balhaf during the construction of the Yemen LNG plant between 2005 and 2009. The 2005 baseline survey data include inventory of fish species recorded all over Balhaf area during the survey. Seven particular areas of interest were identified during the baseline study in 2005 and were referenced since then as study stations during the coral monitoring operations performed between 2006 and 2009. Three additionales stations were then added to the 2006-2009 coral monitoring program. Therefore, the baseline gathers data from nine coral inventories : seven between september 2005 and november 2009 and three between november 2006 and november 2009.

In Aden, Bir Ali, Burum, Al Mukallah and Balhaf, sampling of hard coral species (essentially Scleractinia), was carried out during SCUBA diving from approx. 1 m depth (Ras Bedo) to the limit of coral distribution between 6 and 32 m depth depending upon the station and the area. Non-destructive sampling of species was performed in order to obtain a species list per site as previously done for the Aden, Balhaf, Bir Ali, Burum, Al Mukallah and Kamaran areas. The observers recorded each species encountered during the dive on a slate and each species was photographed with an underwater digital camera in an Ikelite housing. Digital images were then analysed and species presence records cross-checked with the manual records. The lists obtained were used to produce a species per site matrix. In case of taxa which could not be readily identified underwater a specimen was collected and a preliminary identification based on skeleton macro-morphology was carried out. Destructive sampling was performed with hammer and chisel. For a number of selected problematic taxa, living tissues (approximately 1 cm2 of colony surface) was fixed in pure ethanol for further molecular analyses.

In Bahalf, in 2005, investigations were devoted by scuba divers to assess fish and coral richness and biodiversity. The principle consisted in free exploration, establishing the most possible exhaustive list of coral and fish species encountered during a 1 hour dive in each site in the bathymetric range of coral presence (mainly between 9 and 2 m depth). Submarine photographs were taken during the scuba dives. All these observations were positioned using GPS measurements. During the 2006-2009 coral monitoring, the observer moves from the deepest to the shallowest limit of coral distribution (between 10 and 5 m and up to 70 cm deep in Balhaf). SCUBA diving and snorkelling observations can be combined in an area of approximately 100 m2 using the permanent LIT (Line intersept transect) lines for reference in order to relocate the same area for observations over time. In case of species which could not be readily identified during the dive, sampling of part of the colony was performed for further identifications. Each sampled fragment was catalogued and labeled, left overnight in household bleach, rinsed in fresh water and dried under the sun. Specimens were then analyzed under a Zeiss Stemi D4 stereomicroscope and skeletal microstructure investigated in order to identify them to the species level.

Visual monitoring was conducted from 01/10/2024 to 19/11/2024 during daylight hours for an overall total visual effort of 120.6 hours in the license Block 2913B (which is adjacent to TEEPNA’s Block 2912), located about 290 km from shore in water depths ranging from approximately 2,600 m to 3,300 m, spanning an area of 8,215 km². The forecastle from which most of the observations were done, located on the bow of the vessel, provided a near 180 degrees view and is 13.5 m above sea level. Observations were made with the naked eye, scanning the surface for any visual cues that could indicate the presence of marine fauna (e.g. splashes, white water during calmer periods, waves going against the prevailing direction, dark shapes and the blow/spouts of large whales). High-definition hand-held binoculars with inbuilt compass and reticulation was used to aid in species identification, group size and individual or group behaviour. Range estimation of the initial sightings distance, closest point of approach and final sightings distances were estimated via a calculation converting the reticule scale readings from the reticule binoculars into horizontal distances. During encounters where individuals approached too close to the vessel to use the reticule readings, a best possible estimation was made by eye. Where possible, photographs were taken using a DSLR camera to aid in species identification and to document the encounter.

Small terrestrial mammals (Rodentia, Soricomorpha) along a gradient of forest anthropisation (reserves, manages forests, urban parks) in France - Version 1.5

The dataset contains occurrences of small terrestrial mammals (Rodentia and Soricomorpha) trapped in forested areas in Eastern France (administrative departments: Rhône, Ain, Jura). The sampling sites correspond to different degrees of anthropisation. Forests included in biological reserves are the less anthropized sites, then public forests and urban parks experience higher levels of anthropisation. Data were collected during spring and autumn 2020 (three to four sampling sites), 2021 (six sampling sites) and 2022 (four sampling sites). These variations in the number of sites between years were due to lockdown restrictions in 2020, or to the legal authorization to trap around biological reserves granted in 2021 only. The capture of animals was carried out in various types of forests (pine, deciduous, mixed), and in different habitats within urban parks (wooded areas, buildings, hay storage yards, riverside vegetation, restaurants, playground for kids, botanical garden, landfills…). Captures were realised using live traps that were set on the ground for one to 11 nights. During this study period, 1593 small mammals were trapped and identified. They belong to 15 species, among which there are nine species of rodents (Muridae, Cricetidae, Gliridae) and six species of shrews (Soricidae). They were weighted (gram) and measured (cm): both body length and tail length. Sexual characteristics were also recorded. This dataset aims to better understand the relationship between small terrestrial mammal biodiversity and health in the context of global change, and in particular of forest anthropisation. It is part of the European Biodiversa BioRodDis project (https://www6.inrae.fr/biodiversa-bioroddis). Here we present the data gathered in France. The dataset will enable to describe the diversity of small terrestrial mammal communities in forested areas corresponding to different levels of anthropisation, and to evaluate the variability of this diversity over time, between seasons and between years.

Les spécimens de la collection constituée par Paul Wernert (1889 – 1972), préhistorien et paléontologue, proviennent des carrières de la commune d’Achenheim, près de Strasbourg (Bas-Rhin). L’exploitation de ces carrières pour l’extraction de loess (utilisé dans la fabrication des briques) a permis d’exposer les alternances glaciaires et interglaciaires au cours des 300 000 dernières années.Paul Wernert a étudié la stratigraphie de ces niveaux géologiques, tout en y collectant des restes fossiles de vertébrés. Cet ensemble comprend des éléments anatomiques de mammifères ainsi que de rares restes d’oiseaux. Il est considéré représentatif de la diversité faunistique de l’époque parmi lesquels figure une centaine de Types et figurés, publiés dans la thèse de Paul Wernert en 1957.Cette collection est un bel exemple de collection scientifique complétée grâce à l’exploitation industrielle d’un gisement paléontologique. Les collectes débutent dans les années 1930 (premiers spécimens collectés en 1933). Les fiches d’inventaires apportent des informations sur le contexte de découverte : collecteur (souvent un carrier), date de collecte, position précise de la découverte dans la stratigraphie (ces couches disparaissent au gré de l’exploitation du site) et les informations relatives à l’identification de l’objet. Des indications sont également écrites à l’encre de chine sur les spécimens.La collection est unique en Alsace pour une période allant du Paléolithique inférieur au Paléolithique supérieur, et propose une grande diversité taxonomique. Les dernières acquisitions sont datées des années 1960.

The Mission LAVIA is an unprecedented, scientific and human itinerant expedition in West Africa, led and supported by six young French people from the Blairoudeurs Federation. The mission, planned in its field phase between May and August 2024, has as its object of study and common thread the chiroptera (bats). The entire field part of this expedition was carried out in an all-terrain vehicle from May 8 to August 2, 2024 in a round trip between Plougonvelin (29217, France) and Seredou (Guinea). Three main objectives are targeted through this operation. 1. The acquisition of scientific data (inventories by mist net captures, biometric measurements, prospecting of roosts, acoustic recordings, exchanges with locals) very largely incomplete on these bats in the many biomes, protected areas and villages that make up West Africa (Morocco, Mauritania, Senegal and Guinea) with the cooperation of NGOs and local institutions.2. The wide dissemination and popularization of knowledge relating to this group of little-known or even mystified species and the exchange of knowledge with local populations. This work is carried out by strong link with the structures of the African territory through the network of the Francophonie and youth (capacity building of protected areas, participation of locals in study methodologies, organization of university conferences and school interventions, etc.). 3. The post-mission valorization of this expedition by the production of a documentary film (produced by two graduates of the Institut Francophone de Formation au Cinema Animalier de Menigoute (IFFCAM)), an artistic edition relating this naturalist and human experience (created by a student of the Ecole Superieure des Beaux-Arts in Montpellier), a scientific report presenting the mission results and the very wide dissemination of the data collected to the scientific and public spheres (GBIF global database, park agents, chiropterologists, etc.).

Spécimens préparés au muséum de Bourges depuis 2009. Chaque spécimen est soit naturalisé, soit mis en peau ; les parties restantes du squelette sont généralement conservées. Un échantillon d'ADN est archivé au muséum de Bourges (Ethanol, -20°C), un deuxième est envoyé au Muséum national d'Histoire naturelle (Paris) et 3 autres sont à la disposition des scientifiques qui en feront la demande. Si les restes d'une proie sont conservés, l'identifiant de la proie est incrémenté sur l'identifiant du prédateur. Les préparations des peaux et des squelettes sont réalisées par L. Besson et des volontaires bénévoles. Les taxidermies sont sous-traitées.

Environmental Baseline Study, Block 2912 Namibia – 2022 – TotalEnergies E&P Namibia (TEEPNA) - Version 1.2

General informations : TotalEnergies EP Namibia (TEEPNA) contracted Benthic Solutions Limited (BSL) for the provision of an Environmental Baseline Study (EBS) within Block 2912 located off the southwest coast of Namibia. Survey operations within Block 2912 were carried out aboard the supply vessel Bourbon Evolution 807 between the 30th of September 2022 and the 14th October 2022. Environmental operations were conducted across the survey area to gather information on the physico-chemical and biological environment prior to drilling activities. The area across Block 2912 is in the deep abyssal plain up to 400km offshore Namibia. The water depth in the survey area ranged from approximately 2,900m to over 3,700m below sea level. The sampling strategy was designed by BSL and Creocean to follow TEEPNA set investigation targets and station selection rationale. The sampling plan consisted of sediment and water column sampling combined with seabed video acquisition in order to provide a greater understanding of the regional seabed habitats. Opportunistic marine megafauna observations were also to be undertaken during the survey to provide an understanding of the marine mammal communities present in the Block.

Methodology Marine mammals : The survey included opportunistic observations of marine megafauna by marine mammal observations (MMO) and passive accoustic monitoring (PAM). Benthic macrofauna : 31 stations was sampled with a 0.25 m^2 Grey O’Hara box corer at Block 2912 in Namibia for the Environmental Baseline Study by TotalEnergies E&P Namibia (TEEPNA). Infauna were subsambled by a small frame, comprising an area of 0.1m^2. Station depths ranged between 2992 to 3624 meters. Sediment Particle Size analyses undertaken for each sampling event.

The Musee de la Vallee of Barcelonnette holds an important collection of mounted birds specimens started by Joseph Adolphe Caire (1809-1884) during the 19th century and completed by Emile Chabrand (1843-1893) who travelled around the world. The Caire-Chabrand Collection houses 880 specimens representing 487 species of birds, collected in all continents but mainly in France and Europe. One extinct species, the Passenger Pigeon (Ectopistes migratorius), is represented by an adult male.

The data were collected as part of ENGIE Renewables’ project : Biodiversity through students' eyes. This project is led in partnership with the French Committee of the International Union for Conservation of Nature (IUCN), the National Museum of Natural History (NMHN) and the University of Paris-Saclay. The aim of the project is to enable students to observe biodiversity in an operational renewable energy production site. Observations are carried out by students in first year of master degree in ecology in the Marcoussis‘ solar photovoltaic power plant (Essonne, France). They use participatory science protocols developed by Vigie-Nature (NMHN program). Bird observations were made using the temporal monitoring of common birds (STOC protocol). The same 10 listening points were recorded during three successive outings between March and June 2023 in the Marcoussis’ power plant. During each outing, the group of students carried out the listening points in the reverse order to the previous outing, to eliminate any bias linked to the time of day. Flora observations were made using the Vigie-Flore protocol. Observations were made on 1 outing in May 2023 that’s why there is 1 date in the file. From line 2 to line 104 inclusive: corresponds to an area where photovoltaic panels are located. From line 105 to line 202 inclusive: corresponds to a zone dedicated to biodiversity within the central (avoidance measure). There is not any photovoltaic panels on it. From line 203 to line 238 inclusive: corresponds to a second zone dedicated to biodiversity within the central (avoidance measure). There is not any photovoltaic panels on it. Pollinator observations were made using the photographic monitoring of pollinating insects (SPIPOLL protocol). Observations were made on 3 outings between March and June 2023 that’s why there are 3 dates in the file. The AssociatedTaxa column contains the plant species on which the insect was observed. Odonates observations were made using the temporal monitoring of dragonflies (STELI protocol). Observations were made on 2 outings in May and June 2023 that’s why there are 2 dates in the file. From line 2 to line 26 inclusive and 47 to 56 inclusive: corresponds to a zone dedicated to biodiversity within the central (avoidance measure). There is not any photovoltaic panels on it. eDNA-based survey of the marine vertebrate biodiversity off the west coast of Guadeloupe (French West Indies) - Version 1.7

Data were collected during a dedicated campaign to study eDNA in the French Caribbean archipelago of Guadeloupe, organized and financed by the UMR ISYEB and the Labex DRIIHM, and beneficiating of a collaboration with the NGO OMMAG (Observatoire des Mammifères Marins de l’Archipel Guadeloupéen - Guadeloupe Archipelago Marine Mammal Observatory) for at sea campaigns.

The project consisted in taking and analysing eDNA samples using, on consecutive days, a same protocol on a same transect along the west coast of Guadeloupe. Twelve samples were taken. Two sampling phases were carried out: one in 2021 over four consecutive days, the other in 2022 over two consecutive days. eDNAs contained in the samples were analysed by metabarcoding using vertebrate–specific primers (Taberlet et al. 2018). The resulting dataset consisted in lists of vertebrate taxa identified from analysed MOTU (Molecular Taxonomic Unit - a grouping of sequences based on their molecular similarity) in the different samples. The taxonomic assignments were made at the most precise taxonomic rank possible.

The project resulted in a local taxonomic inventory of marine vertebrates based on eDNA. Comparison between samples provided an overview of the short and middle terms temporal variations in taxonomic composition at a single sampling point, as captured by our eDNA sampling and analysis protocols.

Le laboratoire de zoologie de l’Université de Provence étudia pendant plusieurs décennies le zooplancton des différentes mers du globe. Ce laboratoire était spécialisé dans les recherches sur différents aspects de la biologie du zooplancton (systématique, biogéographie, cycles annuels, nutrition...). Les enseignants-chercheurs de ce laboratoire se consacrèrent à l’étude du zooplancton (1) d’organismes gélatineux c’est-à-dire des groupes divers, caractérisés par une très forte teneur en eau comme les méduses, les siphonophores (cnidaires), les thaliacés (phylum des cordés) et les chaetognathes et (2) de crustacés (copépodes, euphausiacées...). Parmi ces différents groupes taxonomiques, les chaetognathes, qui constituent toujours un phylum énigmatique car très isolé dans le règne animal, renferment quelque cent quarante espèces. La plupart figurent dans les collections. Ce jeu de données est issu de l’inventaire d’une partie de ces collections. Il a permis de repérer plusieurs types notamment par les chaetognathes.

Cette collection a été inventoriée grâce à une subvention du Ministère de l’Enseignement Supérieur et de la Recherche pour l’Informatisation des collections scientifiques patrimoniales (AAP 2022).

Cet herbier comprend probablement quelques planches récoltées par A. Jeanneney agent de cultures, fonctionnaire de l’administration pénitentiaire en Nouvelle-Calédonie missionné en 1893-1894 par le sous secrétariat d’Etat des Colonies à la demande de E. Heckel.

Pendant plus de trente ans Eugène Jacob de Cordemoy a récolté, analysé, dessiné et décrit les plantes de cette île de la Réunion. Il eut pour collaborateurs son frère Camille Jacob de Cordemoy et son fils Hubert Jacob de Cordemoy. Il rédigea la Flore de l’Ile de La Réunion (Réédition 1972). Pour ce faire, la famille Jacob de Cordemoy constitua un herbier de plusieurs milliers d’échantillons. Particulièrement important pour la connaissance de la flore de cette île, cet herbier renferme de nombreux types. Cet herbier est encore mobilisé pour la rédaction de la « flore des Mascareignes ». Ce jeu de données est issu de l’inventaire de son herbier conservé à MARS.

Survey operations within Block DWOB were carried out aboard the supply vessel Bourbon Evolution 807 from the 12th of October 2022 to the 7th of November 2022. Environmental operations were conducted across the survey area to gather information on the physico-chemical and biological environment prior to drilling activities. Block DWOB is located in an area that extends roughly from 160 to 350 km along the continental slope to deep bathyal plain. Water depth in the survey area ranges from approximately from 800m to over 3,400m below sea level. The sampling strategy was designed by BSL and Creocean to follow TEEPSA set investigation targets and station selection rationale. The sampling plan consisted of sediment and water column sampling combined with seabed video acquisition in order to provide a greater understanding of the regional seabed habitats. Opportunistic marine megafauna observations were also to be undertaken during the survey to provide an understanding of the marine mammal communities present in the Block. This survey included characterisation of the seabed and water column physico-chemistry and biology, as well as, opportunistic observations of marine megafauna by marine mammal observations (MMO) and passive acoustic monitoring (PAM), to provide an understanding of the baseline conditions prior to commencing further drilling and development activities. The main objectives for the survey were to: • Acquire baseline data of sediment and water column physico-chemical characteristics within the survey area. • Identify and assess any existing pollutants within the sediment and the water column, in particular, those related to oil and gas activities within the survey area. • Identify sensitive habitats or species susceptible to disturbance from drilling and construction related activities. • Establish an understanding of the natural variation in environmental conditions against which the environmental impact of future oil and gas operations can be assessed. The sampling plan consisted of sediment and water column sampling combined with seabed video acquisition to provide a greater understanding of the regional seabed habitats. Opportunistic marine megafauna observations were also undertaken during the survey to provide an understanding of the marine mammal communities present in the Block. Based on time constraints as a result of weather, the survey strategy was continually modified to acquire data for priority areas, or areas with no previous data, as agreed with the client.

Block 5/6/7 is located in an area that extends from the continental slope to deep bathyal plain up to 300 km offshore from the South African coast. Water depth of surveyed stations ranged from 677 to 3,115 m below sea level. The sampling strategy was designed by BSL and Creocean to follow TEEPSA set investigation targets and station selection rationale. The sampling plan consisted of sediment and water column sampling combined with seabed video acquisition in order to provide a greater understanding of the regional seabed habitats. Opportunistic marine megafauna observations were also to be undertaken during the survey to provide an understanding of the marine mammal communities present in the Block. Opportunistic marine megafauna observations were also undertaken during the survey to provide an understanding of the marine mammal communities present in the Block. Based on time constraints as a result of weather, the survey strategy was continually modified to acquire data for priority areas, or areas with no previous data, as agreed with the client.

This dataset contains the results of a longitudinal survey of Aedes albopictus mosquitoes (Diptera : Culicidae) oviposition performed in the municipality of Sainte-Marie, Reunion Island, between 2013 and 2018. These collections were carried-out by two public agencies (Institut de Recherche pour le Développement (IRD) and Agence Régionale de Santé-Océan Indien (ARS-OI)) in the frame of a project aiming at establishing the feasibility of deploying the Sterile Insect Technique for mosquito control in Reunion Island. The data were collected using ovitraps, in three distinct sites of Sainte-Marie: Duparc and Bois-Rouge (residential areas) and a buffer zone separating these two urban areas. Every weeks during the survey from 2013 to 2018, the ovitraps were repeatedly placed in the same position in each defined zone. The egg laying papers were collected weekly and annotated with the trap number and collection date before being taken to the lab for egg counting. The collection of Mammals at the MZS comprises more than 10,400 specimens. A large proportion of which (ca. 7000) are osteological samples, about 830 are specimens in alcohol, 1700 are mounted animals and 860 are skins. They have worldwide origins and cover all extant families. The collection periods are in their vast majority the 19th and 20th centuries but the oldest bone, a whale mandible, likely dates back to the 16th century. Several Natural History agencies significantly contributed to the 19th century entries, among which Hermann Rolle in Berlin, J.F.G. Umlauff in Hamburg and Gustav Schneider in Basel. About 300 mounted specimens of large Mammals (Bovidae, Equidae) correspond to invaluable specimens that were destroyed by bombing during WWII. Two important ensembles are present in the collection. One was collected in the 1870’s by Reinhold Hensel in eastern Europe and Russia and consists of a skull collection (1340 elements) of mainly Rodents and Carnivora. The second is a collection of bats, dry, bones or mummies, from an extensive survey in Alsace in the 1980’s (648 pieces). Other relevant ensembles are the 174 skeletons collected by Gottfried Hagmann in South Amerika beginning of 20th century, and those collected in Japan by Ludwig Döderlein in 1879-1881. There are also several specimens, among which 2 mounted lion skeletons, donated by Georges Cuvier. Finally 27 specimens are valid types for species or sub-species. The dataset contains occurrences of gastrointestinal helminths (mainly Nematoda and Cestoda) from terrestrial small mammals (Rodentia and Soricomorpha) trapped in more than 280 sampling sites of several countries from sub-Saharan Africa. Numbers given in the following fields concern the original version of the dataset released in Dec. 2023 which gathers data from 287 sampling sites from seven countries.

Data have been collected through field trips organised in the frame of various research programs and cover different timeframes mostly in Senegal (2002-2019), Mali (2002-2010), Niger (2005-2011), and more occasionally in Benin (2004), Burkina Faso (2004-2006), Guinea (2005), and Mauritania (2006-2007). The sampling sites correspond to various environments (cities, villages, fields, orchards, savannas, or forests).

The Musée George Sand et de la Vallée Noire holds an important collection of mounted birds specimens started by Jean François Emmanuel Baillon during the 18th century and completed by his son Louis Antoine François Baillon until he died in 1855. Baillon father and son were 2 naturalists from northern France and have been in touch and exchanged specimens with some of the most famous naturalists and explorers of their time (e.g. Buffon, Cuvier, Temminck, Prince of Wied, Vieillot, Bonelli, Bruch, Leach, Ruppell, Levaillant, Verreaux, Leschenault...). TotalEnergies E&P South Africa (TEEPSA) contracted Benthic Solutions Limited (BSL) for the provision of a regional campaign of Environmental Baseline Studies (EBS) within Block 11B/12B and along the Petro SA Block 9 pipeline corridor connected to Block 11B/12B located off the south coast of South Africa. Survey operations were carried out aboard the Bourbon Evolution 807 between the 28th of November 2022 and the 18th of December 2022. Environmental operations were conducted within the Block 11B/12B and B9 PL corridor survey area to gather information on the physico-chemical and biological environment prior to commencing further drilling and possible development activities. A time constraint on the survey scope was imposed due to the marginal weather conditions experienced onsite and the large survey area to cover (~18,870km2). As such, a priority list of operations was provided by TEEPSA, advised by BSL, to ensure data obtained within this survey covered a sufficient area of seabed before the exploration operations. The water depth in the survey area showed large variation ranging from 114m (B9 PL corridor) to 1,871m (B11B/12B Paddavissie) below sea level. This survey included characterisation of the seabed and water column physico-chemistry and biology, as well as, opportunistic observations of marine megafauna by marine mammal observations (MMO) and passive acoustic monitoring (PAM), to provide an understanding of the baseline conditions prior to commencing further drilling and development activities. A further six sampling stations, one water station and 18 camera transects were positioned throughout the rest of the Block for spacing to provide whole Block coverage or to cover areas of the seabed nearby sensitive areas. Survey operations were carried out between the 7th September and the 30th September 2022. Environmental operations were conducted to gather information on the physico-chemical and biological environment. The water depth in the survey area ranged from approximately 2,500m to over 3,200m below sea level. This survey included characterisation of the seabed, including Benthic macrofauna, and water column biology (microbiology), as well as opportunistic observations of marine megafauna by marine mammal observations (MMO) and passive acoustic monitoring (PAM), to provide an understanding of the baseline conditions prior to further activities. The main objectives for surveying within Block 2913B were to: • Acquire baseline data of sediment and water column physico-chemical characteristics; • Identify and assess any existing pollutants within the sediment and the water column, in particular, those related to oil and gas activities. • Identify sensitive habitats or species susceptible to disturbance from drilling related activities The sampling strategy was designed by BSL and Creocean to follow TEEPNA set investigation targets and station selection rationale. The sampling plan consisted of sediment and water column sampling combined with seabed video acquisition in order to provide a greater understanding of the regional seabed habitats. Opportunistic marine megafauna observations were also to be undertaken during the survey to provide an understanding of the marine mammal communities present in the Block. Block 2913B sampling locations were assigned prioritised rankings consisting of the development area, the priority area and the secondary area. Consideration was given to areas of interest, a proposed protected area and possible underwater infrastructure. Stations were positioned in equidistant locations forming a grid pattern across the block, distances between stations varied in each area. The development area consisted of 17 sampling locations based primarily on a separation of 3.6km in the horizontal plane and 3.7km in the vertical plane. The priority area consisted of 23 stations that were positioned based primarily on a separation of 12.5km in the horizontal plane and 12km in the vertical plane. The secondary area consisted of 12 sampling locations separated by approximately 12.2km in the horizontal plane and 15.1km in the vertical plane. The priority area (including the well sites) was situated within the development area, so any sampling stations with similar positions were re-located to maximise the data coverage of the priority area. A total of eight stations were revisited from historical sampling. Stations selected to sample the water column were situated across the Block to provide the best geographical coverage of the water spatial profile. Survey operations were conducted during period of workable weather windows. Additionally, the weather forecast during the operations in block 2912 were from good weather to marginally high seas, allowing the scope of operations to be completed with no attributed stand-by weather.

The study area corresponds to the perimeter of the wind farm, which is defined as the surface extending up to 500m from each wind turbine mast. It covers an area of 4.57km². At the request of the Inter-American Development Bank and ENGIE Energía Chile, this study aims to assess the habitat of Liolaemus torresi (Torres-Mura Dragon) in order to determine whether the ENGIE Calama wind farm project site corresponds to critical habitat for the species. The last line (22) of the data file corresponds to another study from 2021 also carried out in the Calama wind farm where another specimen of Liolaemus torresi was recorded. This study was not specifically focused on Liolaemus torresi, its aim was to make a baseline study for birds and chiroptera in the Calama wind farm. The file line 12, 13 and 22 corresponds to a direct record in the Calama Wind farm area. The other lines correspond to records in the Tarapacá and Antofagasta regions.

This dataset forms the core for the updated checklist of New Caledonian bees we submitted in the Biodiversity Data Journal by the same authors (Zakardjian et al. Checklist of the bees (Hymenoptera, Apoidea) of New Caledonia, Biodiversity Data Journal, submitted). In this data set we present new occurrences, notably in remote locations such as oceanic islands of Ouvéa, Tiga and Belep. Each specimen is identified to the species level and the sex is provided when possible. We hope to provide regular updates of this dataset in the future.

Moench, 1794 ; Buddleja davidii Franch., 1887 ; Castanea sativa Mill., 1798 ; Helianthus tuberosus L., 1753 ; Impatiens glandulifera Royle, 1833 ; Prunus cerasifera Ehrh., 1784 ; Prunus laurocerasus L., 1753 ; Reynoutria japonica Houtt., 1777 ; Robinia pseudoacacia L., 1753 ; and Spiraea japonica L.f., 1782. The data file is the result of a geo-historical study conducted over five months on the invasive plants species's introduction and distribution in Occitania (France), carried out within the framework of the EI2P-VALEEBEE project (Invasive species and pollinators, between constraints and potentials). Historical sources have been consulted during 2020 in order to find the oldest elements about the ten species. Each data corresponds to an historical observation or mention on one of the ten species of the study mainly on Metropolitan French territory since their introduction. Without an historical analysis, it is difficult to understand the current local distribution dynamics of invasive plant species, especially when some of them have been introduced on Metropolitan French territory for several centuries. All the interest of these occurrence data is to bring an historical depth allowing us to apprehend the local distribution of the ten species of the study over time. This can be allowed thanks to the record of several elements on their places of introduction, the comments from authors and observers on their abundance, and elements on the historical context of introduction. More generally, this historical data file is part of a multidisciplinary approach proposed by the members of EI2P project whose objective is to better take into account the ecological socio-cultural and economic issues raised by the issue of invasive alien plants.

This work was endorsed by the CNRS/INEE Zone Atelier Pyrénées Garonne (ZA PYGAR). The Zones Ateliers network (RZA) is recognized by ALLENVI, as an eLTER (European Long-Term Ecological Research).

It consists of close to 2600 specimens, mostly dry, most of them well documented. They originate from all oceans and many seas, mainly collected in the 19th century. A vast majority (1700) are Scleractinia. The ca. 300 Alcyonacea have been revised in 2020 (V. Philippot) Main collectors are, in alphabetical order: Louis Agassiz (a few specimens from american atlantic coasts, 1865), Ludwig Döderlein (Japanese coasts, 1880-1881), the Deutsche Tiefsee-Expedition (1898-1899), Hans Fruhstorfer (mainly Sulawesi end of 19th century), Ernst Gisselbrecht (Bergen 1909), Ernst Haeckel (Red Sea end of 19th century), Johan Maria Hildebrandt (Madagascar end of 19th century), Carl Benjamin Klunzinger (Red Sea, 1885), Willy Kükenthal (mainly Moluccas, end of 19th century), Alexandre Myèvre (Mediterranean, end of 19th century), Arnold Ortmann (Zanzibar, 1891), Richard Semon (Moluccas and Oceania, 1893), Alfred Voeltzkow (Zanzibar, around 1900), the Stazione Zoologica in Naples (end of 19th century) and of course some Natural History agencies such as Museum Godeffroy in Hamburg, Umlauff in Hamburg or Gustav Schneider in Basel. Some 40 type specimens are proposed, many confirmed. Many of them are from the collects of Semon.

From 1988 to 2005, an annual campaign was conducted to quantify by electrofishing the abundance of fishes in the Nivelle basin. It was usually done in September and October. The data consists of 1228 electrofishing operations and 22035 fish records (trout and salmon). Biological traits measured on the fish sampled are sex, maturity status, length, weight and age. Scale sampling is carried out on a subsample of individuals to estimate the age of the fish. The survey is carried out under the Research Observatory on Diadromous Fish in Coastal Streams (ERO DiaPFC) program. The data are stored in the database of the ERO. They are used to develop predictive models and tools for providing scientific advice to improve the management of these heritage species

Clémence Lortet (née: Richard) (1772-1835) was a French botanist, who co-founded the Linnean Society of Lyon in 1822. Clémence was the grandmother of Louis Lortet who was the renown director for the Lyon Museum of Natural History, from 1870 to 1909. The herbarium of the Lyon area, known as "herbier de la région lyonnaise," is stored in the Centre Louis Lortet. It contains 2,500 sheets including some exsiccata of Roffavier, such as mosses and lichenes. It was donated by her family in 1929, and later in 2009 her descendants would donate the manuscript catalogue of the herbarium. The herbarium provides valuable insight on the flora in Lyon around 1805-1825, before the urban developments. Part of the specimens corresponds to the data published in the Gilibert's "Calendrier de Flore," and to their "Promenades botaniques" (including 16 excursions around Lyon), re-published recently. Balbis has revised and annoted the Lortet's herbarium and used it extensively for his "Flore lyonnaise".

L'INRA Antilles-Guyane, héberge en son site du Domaine Duclos à Petit-Bourg, deux importantes collections de références entomologiques : • Une collection réunissant les insectes récoltés par les chercheurs de L'INRA Guadeloupe depuis plus de 50 années, essentiellement dans les groupes à fort intérêt agronomique, soit parce qu'ils représentent un danger pour les cultures, soit parce qu'ils sont prédateurs ou parasites des précédents. • Une collection déposée à l'INRA mais appartenant au Conseil Général de Guadeloupe qui a acquis en 1995 une partie de la collection de M. Fortuné CHALUMEAU, collectionneur de renommée internationale, qui avait réuni une vaste collection d'insectes de tous ordres et de toutes origines, mais surtout l'une des plus importantes série au niveau mondial de Coléoptères Scarabées de la Caraïbe, dont de nombreux types décrits par cet auteur. The insect collection stored in fluid is a small fraction of the global entomological collection (ca. 900,000 specimens) and consists mainly of local insects from Alsace and neighbouring regions. They were collected by Emil Nöldner, Arthur Speyer, Ludwig Döderlein, Edward Ortmann etc., generally end of the 19th century. From the same period there are a number of specimens from the area of Nice, collected by Alexandre Myèvre. One large collection is that of European Chironomidae (>2670 batches) from François Gouin and August Thienemann, gathered and studied between 1920 and 1950.

This dataset aims to supply information on the presence/abundance of sea trout as well as run characteristics (timing, size composition, parasite infestation) in two target rivers draining into the Bay of Biscay from South West France. The runs of sea trout entering the Adour and Nivelle rivers were sampled in trapping devices at seven upstream locations (Puyoo, Baigts-de-Béarn, Sorde-l’Abbaye, Chopolo, Halsou, Uxondoa, Olha). The dataset includes 1257 specimens of Salmo trutta and consists of the date, the location of the catch and some biological data regarding the fish (size and colour of the fish, parasite infestation by the ectoparasite Lepeophtheirus salmonis). When available (600 individuals in total), photographs of sea trout scale have been previously published on INRAE's open access digital repository (https://doi.org/10.15454/SFE2D7 for Nivelle, and https://doi.org/10.15454/5X8L3X for Adour). The present dataset has already been used by Masson et al. (2018) for studying sea trout movement (https://doi.org/10.1111/eff.12349).

The FLOTROP dataset contains numerous plant observations (around 340,000 occurrences) in northern tropical Africa (from the 5 th to 25th parallel north) in open ecosystems (savannah and steppe). They were collected by multiple collectors between 1920 and 2012 and were managed by Philippe Daget. These observations are probably the most important and unique source of plant distribution over the Sahel area. The data are now available in the Global Biodiversity Information Facility (GBIF), Tela Botanica website, and as maps in the African Plant Database. For the overall area involved, this dataset has increased by 40% the data available in the GBIF. For some countries between the 15th and 21st parallel north, the FLOTROP dataset has increased available occurrences 10-fold compared to the data existing in the GBIF.

Tropical northern Africa (herein defined as between the 5th and 25th parallel north) is mostly occupied by open ecosystems, such as steppe and savannah. The vegetation in these ecosystems is consumed by animals, either wildlife or livestock, and is also used by the local communities for food, energy or medicinal purposes. The open ecosystems in tropical northern Africa are of great importance to the economy, food security and human well-being. Plant diversity within these ecosystems is driven by many factors, such as the climate, soil, fire and grazing. Plant diversity in these regions is being greatly impacted by global change. Historical data are needed to understand species and diversity dynamics. The database presented in this work is the collection of numerous datasets gathered over the years. At the outset, the FLOTROP database was intended to store all the data recorded by IEMVT (French institute for tropical livestock production and veterinary medicine, now part of CIRAD) in the sixties. In 1993, CIRAD and CNRS set up a project to collect a maximum of botanical surveys within these regions. Two software packages were created by the team to manage the database. The first was created under DOS then a second was started under Windows using the APL DYALOG language. Data were collected and scanned between 1993 and 2016. We extracted the data from the software version. We shared the species occurrences recorded in the database on the Tela Botanica website (http://www.tela-botanica.org/) and on the GBIF database.

Le RLA Flore NC Il rassemble largement les experts locaux et internationaux (amateurs, professionnels exerçant dans le privé ou le public...) détenteurs de connaissance sur la flore calédonienne (taxonomie, écologie, connaissance terrain...) et les menaces qui pèsent sur son intégrité.

La Liste Rouge Etablie conformément aux critères de l'UICN, la Liste rouge de la flore menacée de Nouvelle-Calédonie vise à dresser un bilan objectif du degré de menace pesant sur la flore. Cet inventaire de référence, fondé sur une solide base scientifique et réalisé à partir des meilleures connaissances disponibles, contribue à mesurer l'ampleur des enjeux, les progrès accomplis et les défis à relever en Nouvelle-Calédonie. La méthodologie de l'UICN s'appuie sur des critères d'évaluation associés au risque d'extinction d'une espèce: taille et structure de sa population, déclin des populations, répartition géographique, degré de fragmentation... En confrontant la situation de chaque espèce aux différents seuils quantitatifs fixés pour chacun des critères et aux menaces estimées, on définit si elle se classe dans l'une des catégories d'espèces menacées (CR, EN, VU) sur la base des connaissances disponibles.

Jeu de données Les données d'occurrences sont issues d'une compilation provenant des Herbiers, des observations de terrains (amateurs, partenaires privés, programmes scientifiques...) et des réseaux d'observations en place. Cette compilation est questionnée et validée lors des évaluations Liste Rouge. Traitement des données Un travail de fiabilisation des données est effectué dans le cadre des travaux d'évaluation Liste Rouge. Les botanistes et taxonomistes impliqués questionnent et valident l'identification correcte de l'espèce. Les données douteuses sont écartées du jeu de données et un retour est effectué envers les fournisseurs de données. L'équipe du RLA précise la localisation géographique de l'observation en fonction des informations disponibles en mettant l'accent en particulier pour les espèces à répartition restreinte. Cette compilation des occurrences est finalement soumise à discussion dans le cadre des ateliers d'évaluation Liste Rouge pour une validation collégiale. A ce jour, 48 botanistes ont volontairement participé aux ateliers d'évaluation (équivalent à 278 journées.expert). Ce jeu de données est issu des évaluations effectuées entre 10/12/2014 et le 30/06/2017.

Claude Berthault, malacologue, a passé sa carrière à l’Institut de Recherche pour le Développement (ex ORSTOM) et a travaillé en Nouvelle-Calédonie. Ses récoltes professionnelles se trouvent au MNHN, entre autre. Il a donné au muséum de Bourges une petite collection malacologique venant de Nouvelle-Calédonie. Cet ensemble a été collecté par le donateur autour de l’île entre 1987 et 2007.

LE RLA FLORE NC Il rassemble largement les experts locaux et internationaux (amateurs, professionnels exerçant dans le privé ou le public…) détenteurs de connaissance sur la flore calédonienne (taxonomie, écologie, connaissance terrain…) et les menaces qui pèsent sur son intégrité. LA LISTE ROUGE Etablie conformément aux critères de l’UICN, la Liste rouge de la flore menacée de Nouvelle-Calédonie vise à dresser un bilan objectif du degré de menace pesant sur la flore. Cet inventaire de référence, fondé sur une solide base scientifique et réalisé à partir des meilleures connaissances disponibles, contribue à mesurer l’ampleur des enjeux, les progrès accomplis et les défis à relever en Nouvelle-Calédonie. La méthodologie de l’UICN s’appuie sur des critères d’évaluation associés au risque d’extinction d’une espèce: taille et structure de sa population, déclin des populations, répartition géographique, degré de fragmentation… En confrontant la situation de chaque espèce aux différents seuils quantitatifs fixés pour chacun des critères et aux menaces estimées, on définit si elle se classe dans l’une des catégories d’espèces menacées (CR, EN, VU) sur la base des connaissances disponibles.

Le Diorama Charcot (BOUM) - Version 1.1

Le Diorama Charcot du muséum de Bourges a été donné par le muséum national en 1991. Ce diorama a été réalisé (date inconnue mais après 1910) avec les oiseaux collectés par Louis Gain, lors de la seconde expédition Charcot en Antarctique (1908-1910), à bord du Pourquoi pas ? IV. Le cartel original du diorama indiquait : "Expédition Charcot à bord du Français" mais il s'agit bien d'une erreur. Ce diorama était constitué de 34 spécimens. Il n'y en avait plus que 30 en 1991, nombre toujours d'actualité. Les données originales de collectes sont conservées au Muséum National d'Histoire Naturelle de Paris (numéro d'entrée (1911), numéro de collecte et numéro de montage "Groupe Charcot"). La copie du catalogue des entrées du MNHN est proposée pour chaque spécimen, les "/" signalant les passages à la ligne. Ces oiseaux sont cités dans Babin (1911) et Gain (1914). Ce diorama est labellisé "Musées de France". Anecdote : l'un des deux Cormorans de ce diorama porte une bague en osier, témoignage de l'une des premières tentatives française de baguage.

Cette collection de fossiles végétaux est de taille relativement modeste (environ 15000 échantillons) mais remarquable par son potentiel pour la recherche et sa richesse en holotypes (environ 150). Il est évidemment impossible d'informatiser une telle collection, et la bibliographie qui lui est reliée, sans une révision scientifique préalable pour en valider le contenu. C'est pourquoi nous avons débuté, modestement, par les " types et figurés ", objets de référence les plus importants, pour lesquels les chercheurs actuels du laboratoire sont particulièrement experts. Prof. Philippe Lebaron established the MOLA collection in 2001, and we now maintain 711 environmental bacterial strains in our collection, with new ones being added each week. Microorganisms are isolated from samples taken during oceanographic cruises all over the globe: from oligotrophic waters to the most eutrophic, at the water interface with air or sediments, or from the water column. We also isolate symbiotic bacteria associated with animals. Our broad experience with samples from different marine environments is an important advantage when developing the new and innovative culture methods used to target the unique microbial species in MOLA. Because our facilities are situated in a marine sciences research and teaching laboratory, (the Laboratoire Arago - Observatoire Océanologique de Banyuls/Mer) we also benefit from the latest research breakthroughs. The MOLA collection is registered with the World Data Centre for Microorganisms (WDCM911) in the World Federation for Culture Collections (WFCC). The collection has been supported by the European research project AIRWIN (Air-Water Interface), and the Institut Français de la Biodiversité (IFB).

Albert Maës (1845-1914). D'une famille d'industriels (Cristallerie de Clichy), il a vécu de ses rentes sur la propriété des Muids (Loiret, France). Il deviendra membre correspondant de la société scientifique de l’Ouest de la France en 1891 et membre de la société zoologique de France en 1893 et le restera jusqu’à sa mort. Il participa au IIIe congrès ornithologique mondial (26-30 juin 1900). Il sera l’ami du Père David, échangera avec Von Berlepsch, Bureau (Nantes) et donnera même de nombreuses peaux au muséum de Genève. Après la mort de sa mère en 1906, il habitera régulièrement au domicile de ses parents, 164 faubourgs Saint-honoré, à Paris. Il fera partie du comité de rédaction de "La Revue Française d'Ornithologie" de mai 1910 à janvier 1914. Sa collection (tous les oiseaux sont montés) a été léguée au Muséum National, Gabriel Foucher en étant son conservateur désigné. A la création du Muséum de Bourges par Gabriel Foucher (en 1931), 6500 spécimens (sur 7600), avec 68 vitrines, sont transférés à Bourges où ils étaient exposés dès l'inauguration. 800 spécimens ont été conservés par le Muséum National d'Histoire Naturelle (Paris). L'inventaire original manuscrit de la collection, dressé par L. Barry (le préparateur de Maës), est conservé au MNHN. Au muséum de Bourges, il reste environ 5500 spécimens. Au cours de sa vie de collectionneur, il a fait plusieurs dons et échanges (en 1892, 1893, 1897 et 1903) avec le MNHN (Paris) et un certain nombre de pièces de sa collection proviennent de là. Une rubrique nécrologique dans le bulletin de la Soc. Zool. de France en 1915 et une autre dans le Bulletin de la Soc. Zool. de Genève, 1919. Il est enterré au cimetière du Père Lachaise (Paris). Les collectes s'échelonnent de 1860 à 1914. La collection est accessible, sur rendez-vous.

Cette collection au champ de Coffea sauvages a été mise en place par l’IRD à l’île de la Réunion grâce au soutien de l’Union européenne et de la Région Réunion. Elle est implantée sur trois sites réunionnais présentant des conditions pédoclimatiques et environnementales contrastées : la collection principale à Bassin Martin (sud-Réunion, altitude 350 m), le Conservatoire Botanique National de Mascarin (ouest-Réunion, altitude 550 m) et la station Cirad de la Bretagne (nord-Réunion, altitude <100 m). Ces conservatoires en champs sont complétés par une cryobanque de semences implantée au centre IRD de Montpellier. La collection regroupe à ce jour plus de 700 génotypes appartenant à 31 espèces originaires de la zone intertropicale humide d’Afrique et des îles de l’océan Indien. Gérée par l’UMR « Diversité adaptation, développement des plantes » (UMR DIADE, Cirad/IRD/UM2), elle bénéficie des développements informatiques (base de données, interfaces web) du réseau InterTrop (CRB tropicaux du Cirad, de l’Inra et de l’IRD). Cette collection est essentielle pour la mise en œuvre de plusieurs programmes de recherche actuels de l’IRD et de ses partenaires, principalement axés sur la caractérisation morphologique et moléculaire des espèces du genre Coffea et l’étude de la tolérance à la dessiccation des semences.

Since the seventies, Inra Guadeloupe has progressively gathered a herbarium, which now compasses about 10 000 specimens from the Lesser Antilles (mainly Guadeloupe and Martinique). Jacques Fournet, a now retired Inra scientist, co-ordinated this work of collect and identification. The herbarium is referenced under the acronym GUAD by Index Herborarium. The samples are kept in cardboard boxes, under low rate of hygrometry. The work is in progress to photography the samples, to make them consultable on the web site (collections.antilles.inra.fr).

L’objectif des survols de l’espace maritime métropolitain et de ses zones limitrophes était de produire un état des lieux de la distribution spatiale et de l'abondance d’espèces de mégafaune (mammifères et oiseaux marins, tortues marines et élasmobranches principalement). Le jeu de données est composé de deux jeux de données : SAMM1 pour l'hiver 2011/2012 et SAMM2 pour l'été 2012. Ces données ont été collectées dans le cadre du Programme d’Acquisition de Connaissances sur les Oiseaux et les Mammifères Marins (PACOMM) coordonné par l’Agence des Aires Marines Protégées. Les données ont été collectées par l’Observatoire PELAGIS. Les campagnes SAMM ont permis de collecter près de 45 000 données d’observations d’espèces dans les eaux métropolitaines le long de 100.000 km de transect. Ce jeu de données est constitué uniquement des données d’occurrence (espèce, localisation, date et nom du programme) sur les oiseaux et mammifères marins, d’autres espèces (requins, raies, tortues marines, poissons osseux).

Les variations chromosomiques concernent 90% des Ptéridophytes et 50 à 60% des Angiospermes. Il s’agit de processus fondamentaux de différenciation et de spéciation. Sur le plan taxonomique ces variations chromosomiques ont largement contribué à améliorer les classifications tandis que sur le plan évolutif, la compréhension de ces variations a permis de mieux cerner l’origine et l’histoire de certains groupes. Ainsi la base de données MARS-CYTO de l’Université d’Aix-Marseille a pour objectif de mettre à la disposition des chercheurs, via le portail du Gbif, les nombres chromosomiques et les informations relatives aux témoins herbiers, support de ces cytotypes. Cette base concerne essentiellement la flore du Bassin Méditerranéen : flore endémique insulaire, flore de Provence (SE. France), espèces rares et menacées et espèces invasives en France. Elle comporte également quelques monographies. Chromosomal changes concern 90% of pteridophytes and 50-60% of angiosperms. These are fundamental processes of differentiation and speciation. Concerning taxonomy, these chromosomal variations have contributed significantly to the improvement of classifications, while from an evolutionary standpoint the understanding of these variations has helped us to better identify the origin and history of certain groups. Thus the goal of the MARS-CYTO database of the University of Aix-Marseille, available via the GBIF portal, is to make available to researchers chromosome numbers and related information about plant specimens (herbarium) supporting these cytotypes. This database covers mainly the flora of the Mediterranean Basin: endemic flora of Mediterranean islands, flora of Provence (south-east France), rare and endangered species and invasive species in France. This database also contains several monographs.

Guadeloupe_Ignames - Version 1.2

Présentation du projet de Centre de Ressources Biologiques des Ignames La collection d'ignames compte plus de 500 génotypes, appartenant aux trois espèces les plus cultivées (Disocorea alata, D. cayennensis-rotundata, D. trifida), et à des espèces sauvages. Elle est hébergée en Guadeloupe, grâce aux infrastructures du Centre de Recherche de l'Inra Antilles-Guyane. Elle est le fruit de collectes, de prospections et de créations variétales de l'Inra, menées depuis les années soixante-dix. La culture in vitro et les parcelles de l'unité expérimentale permettent leur conservation. Des travaux de caractérisation agro-morphologique, cytogénétique et moléculaire sont conduits pour compléter les connaissances sur les génotypes conservés. L'assainissement des clones, pour éviter la diffusion de virus, a commencé depuis peu. Le Cirad dispose d'un centre de transit à Montpellier, qui joue le rôle d'une quarantaine pour les ressources de pays tiers qui souhaiteraient que leurs ressources soient conservées ex situ au centre Inra basé en Guadeloupe. Scientists from INRA (French national agronomic research institute) and breeders from French seed companies have collected some old cultivars of potato that were cultivated in France regions in the last centuries. This genetic material is maintained as in vitro plantlets and/or as field produced tubers. Passport data for these genotypes have been recorded when available and some of the cultivars have been assessed for agronomical traits, resistance to some diseases and pests and molecular diversity. In vitro plantlets and/or tubers maintained by INRA are available as genetic resource and diversity study material under demand.

Dès la création de leur Fédération (FCBN - www.fcbn.fr) en 1999, les onze Conservatoires botaniques nationaux (CBN) ont exprimé la volonté collective de constituer un système d’information national pour mettre en commun leurs données, et celles de leurs partenaires, sur la flore, la fonge et les végétations-habitats. C’est réellement en 2010 avec le lancement de l’établissement du Format Standard de Données sur la flore (FSD Flore), conçu comme le « format commun de données de la Fédération des CBN », que la démarche a été initiée. Il s’en est suivi de nombreux échanges ayant permis de finaliser le format, de le tester sur les premiers jeux de données, d’établir une charte d’adhésion au projet et d’élaborer le cadrage final de l’exercice d’agrégation des données. Le projet s’est concrétisé au premier trimestre 2013 à travers la mise au format des données détenues par les CBN et leur intégration dans le Système d’Information de la FCBN (SI-Flore). A l’horizon de l’année 2014, il résulte, de ce projet structurant, que la FCBN dispose d’un système d’information d’envergure nationale et fort de plus de 20 millions de données d’observation sur la flore de France. Les données centralisées ont été consolidées sur la base du référentiel TAXREF 5.0 et une mise à jour est prévue pour fin 2015.

The Musée Vert is the natural history museum of the city of Le Mans (France). It holds several collections of mounted birds specimens of the 19th and 20th centuries like : collection Abel Martin, Eugène Lamoureux, Jarossay, Théophile Guillaumin, Elie Cottereau, Gustave Toupiolle, Emmanuel Morin, Louis Maulny and Albert Le Bihan for a total of 1598 specimens. Most of the birds have been collected in western France. There is also some specimens given by the MNHN Paris during the XIXe century which have been collected by Stathouder William V - Prince of Orange-Nassau, Pierre Antoine Delalande, Auguste Saint Hilaire, Louis Théodore Leschenault, Georg Heinrich von Langsdorff, Alfred Duvaucel, Pierre Médard Diard, Jean Guillaume Hyde de Neuville et Louis Antoine Baillon.
